Efficient ReML inference in variance component mixed models using a Min-Max algorithm

Plos.org

by Fabien Laporte, Alain Charcosset, Tristan Mary-Huard

Since their introduction in the 50’s, variance component mixed models have been widely used in many application fields. In this context, ReML estimation is by far the most popular procedure to infer the variance components of the model. Although many implementations of the ReML procedure are readily available, there is still need for computational improvements due to the ever-increasing size of the datasets to be handled, and to the complexity of the models to be adjusted. Polypolish: Short-read polishing of long-read bacterial genome assemblies

Plos.org

by Ryan R. Wick, Kathryn E. Holt

Long-read-only bacterial genome assemblies usually contain residual errors, most commonly homopolymer-length errors. Short-read polishing tools can use short reads to fix these errors, but most rely on short-read alignment which is unreliable in repeat regions. Errors in such regions are therefore challenging to fix and often remain after short-read polishing. Here we introduce Polypolish, a new short-read polisher which uses all-per-read alignments to repair... Читать дальше...

Foraging as sampling without replacement: A Bayesian statistical model for estimating biases in target selection

Plos.org

by Alasdair D. F. Clarke, Amelia R. Hunt, Anna E. Hughes

Foraging entails finding multiple targets sequentially. In humans and other animals, a key observation has been a tendency to forage in ‘runs’ of the same target type. This tendency is context-sensitive, and in humans, it is strongest when the targets are difficult to distinguish from the distractors. Many important questions have yet to be addressed about this and other tendencies in human foraging, and a key limitation is a lack of precise measures of foraging behaviour. Читать дальше...

Dynamic inference of cell developmental complex energy landscape from time series single-cell transcriptomic data

Plos.org

by Qi Jiang, Shuo Zhang, Lin Wan

Time series single-cell RNA sequencing (scRNA-seq) data are emerging. However, dynamic inference of an evolving cell population from time series scRNA-seq data is challenging owing to the stochasticity and nonlinearity of the underlying biological processes. This calls for the development of mathematical models and methods capable of reconstructing cellular dynamic transition processes and uncovering the nonlinear cell-cell interactions. In this study, we present GraphFP... Читать дальше...

How to Make Store-Bought Mayonnaise Taste Homemade

Lifehacker.com

If you make your own mayo, you know you can go all out by playing around with vinegars and various fats. Duck fat mayo, for instance, will change your sandwich game. Even something as simple as swapping egg yolks for whole eggs can change the flavor and texture of your spread. But while I love tweaking and tinkering…

Shoc2 recognizes bacterial flagellin and mediates antibacterial Erk/Stat signaling in an invertebrate

Plos.org

by Bao-Rui Zhao, Xin-Xin Wang, Xian-Wei Wang

Flagellin is a key bacterial virulence factor that can stimulate molecular immune signaling in both animals and plants. The detailed mechanisms of recognizing flagellin and mounting an efficient immune response have been uncovered in vertebrates; however, whether invertebrates can discriminate flagellin remains largely unknown. In the present study, the homolog of human SHOC2 leucine rich repeat scaffold protein in kuruma shrimp (Marsupenaeus japonicus)... Читать дальше...
